So I double checked, the pads are exactly at the center and on the surface of the pads. Most aircraft, with the notable exception of corcrw and corape have their models set up correctly, with their bottoms at y=0.
It seems that part of the issue may be that some aircraft have their root piece origin offset from the 0,0,0 defaults. Ill look into the issue more.
